Alright guys, after quite some time finding all the bits just about within my budget (well a few quid over actually but I certainly can't spend any more) this is what I've come up with:
The bypass loom, facia and ipod lead are sorted and I've already got a sub and amp
The head unit will be the pioneer AVH-4400BT without doubt as it's perfect for what I want it to do. My concerns are for the front and rear speakers set up:

Concerns are these:
Will this amp make a worthwhile sound quality difference? Or is it not worth it considering the head unit I could run the speakers from?
Are 18mm spacers too much or just right on either set?

Ditch the 6x9's and put a proper boxed subwoofer in the boot. Bridge channels 3 and 4 on the amp to get a decent amount of power to the sub.

I think you might also benefit from a set of component speakers instead of a coaxial pair. This way you will get a cleaner soundstage at the front.
