It's probably my mind wondering at this time in the morning . . .

I was wondering what, if anything, the engine cover does.

I'm guessing it keeps dirt out, but underneath, all is well protected anyway.

It is also vented around the Lexus logo.

Is there any harm in removing this completley with the mounting posts as well ?

In the industry they are called "beautification covers" and thats exactly what they were originally intended for although nowadays they also serve a very useful purpose of noise insulation primarily when used on diesel engines, although those are heavily built with sound deadening material rather than just a plastic cover.
